Description
When using squid as a proxy server Traffic graph does not show the LAN specific Ip addresses that
are passing through LAN interface. I think because it's destination is pfSense itself.

Which traffic graph? Status > Traffic Graphs?
If so, that's generated by the 'rate' program, and it's somewhat limited in what it can show. Any number of things can render it inaccurate.
Running squid in transparent mode may be one of the things that breaks it, there probably isn't a good way around it without ditching rate for something better, if it exists.
